huC and her4 expression in morphants of group I zebrafish DUBs at 24 hpf. huC and her4 expression at 24 hpf, dorsal view. Increase in huC expression was found in morphants of group I DUBs when compared to control (A-D). There are 3 members in this group, which named as otud7b, bap1 and uchl3. The arrows mark the increased huC expression area (B-C), while the arrowheads mark the denser expression pattern (D). uchl3 morphants showed the most severe effect with both stronger and denser huC expression. her4 is a downstream target gene in the Notch signaling pathway, increase of neurons may be due to the decrease of the Notch activation. Decrease in her4 expression was found in morphants of all group I DUBs when compared to control (E): otud7b (F), bap1 (G) and uchl3 (H). Arrows show the absence of her4 expression in the morphants. The number of embryos with the presented phenotype is shown in the right bottom corner of each panel.

Comparison of huC expression in morphants of groups II, III and IV zebrafish DUBs at 24 hpf. huC expression at 24 hpf, dorsal view. Decreased huC expression was found in morphants of these 3 groups. Group II has 16 members that showed a typical decreased huC expression (arrows). Group III has 13 members that showed the decreased huC expression with destructive patterning. Lastly, group IV has 4 members that had the most severe decreased and destructive huC expression. All 4 members named otud4, usp5, usp15 and usp25 could not form a normal neuronal pattern in the head region. Arrowheads mark the abnormal patterns in morphants of group III; while arrows indicate the absence of neurons in morphants of group IV.

Comparison of ventral (bmp4, eve1, gata2) and dorsal (chd, gsc) markers expression in morphants of group IV zebrafish DUBs at 50-60% epiboly. Ventral markers (bmp4, eve1 and gata2) and dorsal markers (chd and gsc) expression of group IV morphants at 50-60% epiboly stage, animal pole views, dorsal towards the right. otud4 (B, G, L, Q, V), usp5 (C, H, M, R, W) and usp25 (E, J, O, T, Y) morphants showed narrower expression pattern for ventral markers (A-O) but wider expression pattern of dorsal markers (P-Y). usp15 showed a similar expression pattern (D, I, N, S, X) with control (A, F, K, P, U). RT-PCR of group IV zebrafish DUB genes in their corresponding morphants and huC and/or her4 expression in group I and selected group II morphants
Panel A proved the specificity of group IV DUB MOs by using splicing MOs. Up-shift of PCR products (marked as red star), which was due to the incomplete splicing processes, was seen for all group IV splicing MOs. Panel B further confirmed the in situ results of increased huC and decreased her4 expression in group I morphants by RT-PCR. Panel C showed decreased huC expression after RT-PCR in selected group II morphants. β-actin was used for normalization. Values in white indicated the relative quantified data by Sigma Scan.

Phenotype of dorsalized (C1-C5) and ventralized (V1-V4) embryos at 24-30 hpf
The phenotypic description is based on Mullins et al. (1996) and Kishimoto et al. (1997). Dorsalized C1 phenotype features a partial loss of ventral tail fin; C2 shows a loss of ventral fin; C3 is characterized by normal trunk but winding up tail; C4 has an abnormal body axis that is wound up in a snail shell-like fashion with shorten tail and C5 is the strongest dorsalized phenotype that is characterized by football-shaped embryos after gastrulation. Besides, there is a loss of tail development in the embryos. Ventralized V1 phenotype has smaller head and eyes; V2 features an expansion of posterior somite with a slight increase of blood island; V3 shows little or loss of head structure with expanded posterior somites and enlarged blood island and V4 embryo is characterized by complete abnormal anterior parts with identified somites.

In addition to the animal pole view shown in Figure 3, expression of ventral markers (bmp4, eve1 and gata2) at 50-60% epiboly stage was also shown in lateral views, animal pole towards the left. otud4 (B, G, L), usp5 (C, H, M) and usp25 (E, J, O) morphants showed narrower expression pattern for ventral markers (A-O). usp15 showed similar expression pattern (D, I, N) with control (A, F, K). Red dot lines indicated the normal expression margin of ventral markers in wild-type embryos.

In situ hybridization results of selected genes at different stages of embryonic development after overexpression and knockdown experiment
Additional in situ hybridization experiments at different stages had been preformed to confirm the dorsalized or ventralized phenotypes after being examined by eyes. Panels A to C showed the bmp4 mRNA expression pattern at prim-5. Noted that there is a decrease of mRNA expression in the head region (arrows) for dorsalized embryos (A) when compared to control (B). Ventralized embryos (C) are featured with the ectopic expression at the tip of the yolk extension as well as the distal border of the expanded blood island (arrows). Panels D to I, animal pole view, dorsal towards the right; J to O, dorsal view, showed the gsc mRNA expression pattern at 50-60% epiboly. Different degree of expanded expression patterns were found in the dorsalized embryos (D, E, J, K). In contrast, restricted patterns were found in the ventralized embryos (G-I, M-O) when compared to control (F, L). Panels P to A′ showed the mRNA expression pattern of pax2a and myoD at prim-5 stage. R and X were the control. Noted that dorsalized embryos were characterized by shortened and uneven (P, V) and/or laterally expanded (Q, W) myoD expression. In ventralized embryos (S-U, Y-A′), myoD expression is stronger at the tail end. Abnormal tail development was indicated by fused myoD patterning.
